Keep the Gauss law in mind, the total electric flux passing through a closed surface is equal to the charge enclosed by the surface divided by ∈0. When we say the total electric flux then it means the electric flux due to all the charges present in the system, some of the charges may be inside of the surface and some may be outside. And this total electric flux is proportional to the total charge enclosed by the surface.

Therefore all the five charges contributes to the total electric flux passing through the surface. The charge q2 and q4 are enclosed by the surface so only these to charges contribute to the RHS of the equation.
