Yes, sun is the ultimate source for not only fossil fuels, but for every form of energy present on Earth. For example the energy which moves in the trophic levels all comes form the sun (plants produce their food by converting sun's energy and animals eat those plants). In this way, energy is stored in the animal's or plant's body.

When these animals or plants died millions of years ago, their remains got converted into fossil fuels. These fossil fuels contain that stored energy which came from the sun.
