No she wasn't really tossed but she uses the line to bring forward the fact that all her liberty and freedom was lost and now she was like a puppet..The school authorities treated her as they wished to.

The term 'she was tossed around in the air like a wooden puppet' is used to describe the condition of Zitkala that now she lost all her liberty, privilege and rights. She felt like puppet who was controlled by string of school authority and which was forcing her to dance on their tunes, she felt like she was being dominated and lost the hope of doing anything of her own
