There are more than 10,000 types of congenital diseases. Some common ones are- Down syndrome, phenylketonuria, thalassemia etc. 
Detection of congenital diseases could be done by obtaining the foetal cells. Extraction of foetal cells is generally done by a process called amniocentesis, in which the amniotic fluid containing the free foetal cells are withdrawn with the help of hypodermic needles. These cells are grown in a medium, stained and fixed on a slide. Chromosomes are observed for abnormalities under the microscope.
The disadvantage is that the process could be done only after 18 weeks of pregnancy or later and that becomes too late for a termination.
