When a body is dropped from a certain height, the acceleration due to gravity is taken as positive because free fall is a special case of motion with constant acceleration because acceleration due to gravity is always constant and downward. 
Since, the gravity pulls the object towards the earth with a constant acceleration g then the magnitude of velocity increases. Hence, the acceleration due to gravity is taken as positive in free fall. And when the body is thrown upwards the acceleration due to gravity is taken negative beacuse the body is moving is opposite direction of earth's gravity.
