We feel pain in the stomach during running due to cramps and strain on the muscles of diaphragm and ligaments through which various organs like stomach and liver are attached to it (diaphragm). 

Normally diaphragm contracts when we inhale air and relaxes when we exhale air. The stomach and liver are connected to diaphragm through ligaments (connective tissue). When we jump and our feet strike the ground during running, the diaphragm goes up while organs move down, this puts a strain on muscles of ligaments and diaphragm resulting in the pain. Furthermore, it results in shortage of oxygen to muscles of diaphragm and can also cause cramps.

This can be avoided by taking deep breathes during running, avoiding eating before running etc.
