How do they came to know that whether the alpha particles are positively charged

Alpha particles are positively charged one, as the particles when passed through nucleus, they get deflected. We know nucleus is positively charged one. So the alpha particles are positively charged one. 
Secondly they move towards the negative electrode showing that they are positively charged one.
