no there will be no affect instead there will be help as microorganisms makes the soil more fertile

Yes, If the soil is made microorganisms free, the soil quality would become infertile. Microorganisms in soil help in many ways. they are decomposers, they break down organic matter to simpler forms which helps in fertility of soil. Some bacteria such as rhizobium fixes nitrogen in the soil which is used by plants.
